VA doesn't offer construction loans. They only offer end loans. So if the builder won't carry the construction costs, you will need to get a separate construction loan first. Then when the house is done, you can use a VA loan to pay off the construction loan.

Unfortunately you can't use the VA eligibility to build the home, only to refinance after the house is built. If you'll have 10-20% equity in the property AFTER the home is completed (after paying off any existing loans on the property, and the cost to build the house) there may be conventional loan options that will work as well as a VA loan.
