I have had a couple of late payments on my car loan. Will this affect my ability to qualify for a loan?

Possibly.. being a few days late will never show on your credit report.. only 30 day late payments.. so any late payments over 30 days will affect your credit score.. the lower the score, the more difficult it is to get financing.. Yes it could if the late payments were reported on your credit report...just being late and triggering a late fee meaning less than 30 days late will not appear but if the late payment was into the new billing cycle that would get reported and could have an effect on getting approved for a loan.
